Comments Working
Things seem to be improving on the comments front. Here's what was going on, what I did to fix and what's going to happen moving forward:
Basically, MT was tagging all comments as "Junk" and throwing them into a bulk folder. This is because MT 3.2 (nicknamed Movable Tripe, by my buddy John, will only authenticate commenters who are registered with TypeKey. this is Movable Type's free authentication and spam blocking service. If you're going to be a regular poster on this site, and, fuck, why shouldn't you be? you should think about registering with TypeKey. It's quick. it's Easy. And like I said, it's free.
In order to get around this problem I installed an MT plugin called "Email Whitelister". This plugin allows you to maintain a database of emails for trusted posted above and beyond the limitations of TypeKey. It's a pain in the ass. It shouldn't work this way, but this cloogey work around works. I've tried to include the emails of everyone I can think who would post, but I can't foresee the random visitor who comes to the site and posts on something. Their comments will most likely end in the junk pile and if I feel like wading into the cesspool that is the junk comments folder, I may or may not be able to find the comment and resuscitate it, but most likely it will be lost in oblivion.
I hope that MT fixes this problem. It's really insane that even with all this protection some spam comments still get through to be moderated yet comments from almost all real people get tossed in the junk pile.

I think I just need to iron out the kinks. I should get it working right sometime this century.
If all of your comments are being marked as junk, you have most likely adjusted your Junk Threshold (see Weblog > Settings > Feedback) to a non-zero number. If this is true, set it back to zero and all should be normal again.
If that's not the problem, go to your comment listing and click on a non-spam comment that was marked as spam and look at the junk log at the bottom of the page. That will tell you precisely why the particular comment was marked as junk. Armed with that information, you should be able to figure out what's going on. If not, feel free to post it back here in a comment and I'll help you decipher it.
Conversely, if a spam gets through without being marked as such, the junk log at the bottom of the individual comment page will tell you precisely why it was let through. In most cases where a spam gets through, it is because the email address or link was found in a previously published spam. You can use the search box on that page to find all of the spams from that address or containing that link.
I'm sorry to hear that you are having trouble, but I'm quite confident that once you get everything set up correctly, you'll be amazed at how well the spam protection works. We spent a lot of time and effort developing it to be not only hands-free but deadly effective.
Also, it's probably worth mentioning that if you have a paid MT license, you should absolutely take advantage of our excellent technical support that is included in the price. It's priceless in times like these...

Wow, I swear there were paragraphs in there. :-)
You may want to check your setting for comment text formatting (weblog > Feedback > Text formatting). Make sure it's set to something other than None (like Convert line breaks).

One man's junk is another's treasure. It seems that moveable trype has decided which is which for you.
